The script does not tamper with your texture. It disconnects all shading groups and defaultLightSet from all lightLinker nodes and then restores all the connections back to lightLinker1. Do you have any light in your scene? If no, try check the Enable Default Light in Render Globals under Render Options. Maybe check your textures too. Use this script. https://www.creativecrash.com/maya/downloads/scripts-plugins/rendering/misc/c/filetexturemanager it's a lifesaver. -

I have an issue after using the script, Maya version 2008. After I run the script, seems the lightlinking problems is solved, but all my textures render black. I have to recreate all the textures? -

Seems to do something. I ran the code on a maya (.mb) file which was 191mb. It scanned and found 128,000 light links and then restored 68,000. not sure if this worked how it should have as my file is now 182mb. only has 580 tris too... I will try it on a .ma file though and see what we get.
