I have had this problem several times over the last several years using Adv Skeleton, where the tools stop recognizing the rig - so I can no longer use the Utilities to make further adjustments - essentially locking the rig.
Possibly it is due to either versioning up in Maya and/or AdvSkeleton, but I haven't tracked the problem enough to know for certain that is it.
This is an awesome tool but if there's a worry to not upgrade anything, it really limits its appeal.
